If everyone at the Pentagon, a big crew, thinks Whiskey Pete - a drinking alcoholic with no senior military experience and an abysmal track record as a manager - is unfit for purpose, that would be a tell that the problem isn't those who work at the Pentagon.
The Pentagon isn't trying to obstruct the president's agenda. As an institution built on grueling tests of leadership, it wants its president to appoint someone who is not an incompetent, unqualified, inadequate putz.
